Is there a way to split a married filing joint return into two married filing separate returns in ProSeries?

Yes.

I don't have the program open right now, but it is an option in one of the top menus ("File", etc.).  If you don't see it while in the file, look again in Homebase (I don't remember it if allows you do it within the file, only from Homebase, or either).
