On the 1120S for wage expenses do I include Gross Wages paid to employees or Federal Taxable 

Wages as appears on the employee's W-2?

      I generally choose to report all of the income and expenses(in fact all accounts) at the totals recorded in the General Ledger or Trial Balance.
