Question

I am filing a 2 partner 1065 return, they are both general partners, but in the net analysis section of the 1065, the income is being allocated to limited partners?

You have to tag/mark each partner as general (not limited).  I can't give you specifics as I use Lacerte, but it will be in the area where you added each partner.
