How do I change the status of a return from "rejected" to Return was paper filed?

You don't. That is only an e-file status. 

In the Tax Returns screen. In the Status column, Click Select Status, Customize Status, at the top write something like "Mailed Paper Return" and click Add. Use that Status for your paper return, along with the Payment Received.
