All of the filing status boxes are marked either N or Y on a state return. Will this create an issue when filed?

Don't know why I was thinking about NY.

There's only one Y in the filing status chosen and all the others will show N.  Never had a problem with returns we filed with CT.

Are you sure you're looking at the boxes for filing status on the NY return?  IT-201 and IT-203 both have only one checkbox for each filing status and not Y and N boxes.

On the CT return, all of the filing status boxes are marked. N for no, Y for yes

Traditionally, only 1 box is marked. The same applies to the boxes for CT 8379, 1040 CRC, 2210, and Federal form 3310. All are marked N instead of being left blank
