When you input amounts for different states in the W2 section, you are instructed to put an S next to a state amount if it should be a "state only" amount that does not affect the federal total.  However, even if you do, the total that displays will include the "State only" amount.  The 1040 form does not appear to include the state only amount, but if you are looking at the input screen, the state only amount will be added to the non-state only amounts in the federal total box.  This should be addressed, as it is confusing, particularly if there are several W2s affecting the return.
