Form 940 taxable wages doesn't match Earnings Report

Has anyone had an issue where the Form 940 taxable wages does not match the taxable wages on the Earnings Report?  The Earnings Report seems to be correct and the 940 is off $7,000 so it is off by one person.  But check boxes on employee information screens seem to be correct in order to get the correct taxable amount on the earnings report.  Any ideas?

could they have exempt wages? If not maybe something was checked in accident

Pretax wages that are exempt

Exempt employee status,

Exempt wages due to garnishment?

Yes, but the check boxes should impact both the earnings report and the Form 940 (check boxes appear correct).  I am not sure how wages can show as taxable on the 940 but not on the earnings report.  We can manually put the correct amounts on the Form 940 but wondered if anyone knew how there could be a disconnect between the earnings report and Form 940.
